Couldnt agree more. The only real worry that I could see is the business of three batts, thats a big effort for a 4mm cable / alt reg!. For what its worth I have seen similar variables in the hilux as well.
I think without a "control" to measure by, voltage alone would be different along with recovery times etc etc. ie the status of the battery charge, how old the battery is and what has it been used for effects its capacity to hold charge, life spand (cell break down) etc etc
Even the resistance in the cable to the second battery can have an effect, what type of terminals are used, there is engine bay temp, atmospheric temp, the list is endless.
Then there is the measuring device and its specs. For example I have my gear calibrated every 6 months or so, and its allways out to some degree (mainly Fluke & Tekronix).
