Weird Noise

Hello pradopoint, i'm new here(so cut me some slack)but i have an issue with my vehicle im hoping someone can help me with? i have a 2.7 3rz-fe 90 series Prado. i had recently 'rebuilt' my engine(remove engine,clean,change misc. seals, etc.). This seemed to be a success however on reinstalling the engine i heard a severe knocking which i realised was my flex plate;i had put the flex plate on wrongside. i didnt have the heart to pull out the engine all over againjust to flip the flex plate so i decided to do it from the back and drop the transmission(auto trans btw). mind you i did this at home so i dont have a ramp or those pro tools. after putting the trans back together i had some severe trouble with the transfer case but i seemed to fix that. now at the end, there is this loud clicking noise coming from under the vehicle. i suspect that its the trans but i could be wrong. Please any help? (i should mention gears shift smoothly but after the engine gets really hot like say i've been driving for 3 hrs or so the clicking gets even louder and ther's a slight hesitation between gear shifts) anybody, help?

Clicking noise coming from Prado

HELP!! Prado making an unusual sound!!!

sounds like a wishbone interference?

god I hope you can get someone to answer this as it sounds like it may be terminal for your gearbox if not.....something sounds like it is not in sync or lined up right?

i honestly don;t know i've tried and checked everything. it was probably the unprofessional way i dropped the trans to cause it...even the guys at the toyota dealership were stumped they thought it was a cracked flexplate but after they checked everything they said it looked fine...
