Correct, it affects the auto only as the shaft binds when there is tension on the shaft when you stop and keep your foot on the brake. Releasing the tension when you release the brake causes the shaft to unbind and quickly fall back into place causing the thump. If you select neutral before stopping (like depressing the clutch in a manual) there is no tension on the shaft when you stop and no thump when you relaese the brake.
